Abstract[English]
The invention relates to a microbiological typing method, which comprises providing: a database of genetic profiles of microbial strains; and a phylogenetic tree of assignments of the genetic profiles to positions in the phylogenetic tree, and of frequencies of variation of the profiles in the tree. The typing of a microorganism comprises: measuring the genetic profile of the microorganism; determining a probability of variation of each genetic profile in the database with respect to the measured genetic profile, the probability of variation being calculated as a function of the frequencies of variation; and determining that the microorganism belongs to a taxon of the tree if at least the probability of variation for the taxon is greater than a threshold. According to the invention, the phylogenetic tree is constructed from a core genome of the microorganism species, and the predefined set of genetic markers is chosen from an accessory genome of the microorganism species.[French]
Un procédé de typage microbiologique comprend la fourniture d'une base de données de profils génétiques de souches microbiennes, un arbre phylogénétique, des assignations des profils génétiques à des positions dans l'arbre phylogénétique, et des fréquences de variation des profils dans l'arbre. Le typage d'un microorganisme comprend la mesure du profil génétique du microorganisme, la détermination d'une probabilité de variation de chaque profil génétique de la base de données au profil génétique mesuré, ladite probabilité de variation étant calculée en fonction des fréquences de variation, la determination de l'appartenance du microorganisme à un taxon de l'arbre si au moins la probabilité de variation pour le taxon est supérieure à un seuil. Selon l'invention, l'arbre phylogénétique est construit à partir d'un core génome de l'espèce du microorganisme, et l'ensemble prédéfini de marqueurs génétiques est choisi dans un génome accessoire de l'espèce du microorganisme.
